I did notice that your mutation relies on changing cvar{} in the mode/MUTATION.txt file. But there also seem to be values from Convars changed in the .nut files as well?
Whether including that is necessary for this to work or not, copy-pasting it did work....so I guess I'll just go with that :-P
If you want to create the same effect using vscripts you should edit the 3Dfogcontroller on map spawn , before the entity gets created or replace the keyvalues off it.
This one is just some cvars in the addonfile , that effectively fake nighttime so if everyone has it installed they all get that effect.
