I think you should edit the calls to the BIS_fnc_arsenal and change it for a custom one from a mod that allows the white/blacklisting you want (not sure if such mod exists). Alternatively, you should search for ways to do that white/blacklisting for the vanilla arsenal and add those changes to those files or wherever they need to be applied. TBH I'm mainly a SP guy, so I don't pay too much attention to this arsenal thing. Can't help you further than that.
As for your question, you can edit loadout for your own team in the team selection by clicking the icon with the symbol of the weapon. But if you mean the whole faction, then I'm afraid that's not possible without some heavy editing (scripting) of the mission itself. That's because DRO reads all the infor for the creation of units (from unit type to loadout, etc) from the config of the faction mod itself (or the vanilla addons). You should change the scripts so it reads from your custom loadouts instead of the config when a given faction is chosen.
