First, you need to make sure the ground is completely level. If not, all bets are off and you'll just have to live with clipping & z-fighting.
Second, you need to match the elevation of all nodes with MoveIt. All the runway nodes need to be on the same plane. Then, all the nodes in the runway extension network you're trying to align needs to be on the same plane. Then pick which network (runway or runway extension) is going to be dominant (above the other network in the Z-plane - I was making the runway dominant). Nudge the non-dominant network one unit down.
