No, it doesn't count.
But I think that for the final mission, you should remove the yellow champion on the far left side of the map in the trees. Hammering the scots and Wallace wasn't much of an issue, but it was frustrating walking all over the map trying to find that one champion only to realise that he was pretty much in my base. :)
Small bug (thanks HD?): Pressing Restart or Play Again in the menu / stats screen will cause the player to play as the Scots instead. I don't recall much about the scenario format, but I think setting the P1 player type to Either (and setting the type for the Scots to AI instead) should do the trick.
