Like Rhonda said, you could increase the profitability of your runs by hauling flowers back and having a pit stop at Wiegre (it's on the same vector anyway).
Similarly, bringing back Dynium from Kaibu (once you unlock the New Terra area) to Trade CO - which takes the better part of 20 seconds - will net you $85 per unit. There is no return trip value there, however.
The best trade route I've seen so far is the return trip Yunqi-Ongmon, carrying DNA ($35/unit profit) to Ongmon and then Gas ($95/unit) to Yunqi. Conviniently, it also puts you right smack where you can get Nav Mk III (Yunqi) and the arguably best ship in the game (Kurshan Cruiser, $150,000, Ongmon).
In any case, trading will remain somewhat tedious (fierce mouse-clicking ahoy!) until coldricegames makes a bulk purchasing option available.
