Introduction
Compared to previous titles in this remaster trilogy, Tomb Raider 3 is unique for having multiple paths that leads to the end of the level. However, these alternate paths often come with sacrifices, usually making you miss secrets. Obviously, kills and pickups became different too, but this guide is made with the assumption that you are going for every secret. Doing so unlocks the All Hallows bonus level, which aside from being an extra level to play in, also has 2 achievements, one for completing it, and another for the final zipline. I also assume you’re going after the 93 crystals achievement.

In this guide, I will explain when are the best places to make a save to enable you to explore both paths, the achievements tied to them, and the recommended way to do it. I won’t cover optional areas that you can ignore or explore and return to (like the “It’s Not Much, but It’s Nice” in Crash Site), paths that became alternate paths because you’re following a secret (like the “Callanish Way Out” in Willard’s Lair), or the ones with no specific achievements tied to them. For these ones, just use the guides below and remember to prioritize finding secrets.

Stella’s Guide for Tomb Raider 3[tombraiders.net] and Lost Artifact[tombraiders.net] are the guides I used during my playthrough, and will greatly help you as well. She also clarifies alternate paths, and what you can get or miss by taking one path or the other.
India Level 2 – Temple Ruins
At the level start, walk to the building at the edge of the river. That block that extends alone behind Lara is a ramp. Make a save here. Grab the edge of the block, climb, and immediately jump to grab the branches above. Here you can get this achievement:

Her Airness: Get to the treetops without going down the hatch or into the water

Recommended Path: Continue. Technically, this path is a shortcut, and you can carry on from here, missing only some pickups but no secrets or crystals. You can backtrack or explore a bit to find the ones you probably get but missed. Still, if you want the proper, complete experience, you can reload and play the usual way.
India Level 3 – The River Ganges
Early in the level, you will stumble upon a gate which you must open from inside so your quad bike can get through. In here, make a save.

If you follow the path to the left of the crystal, you’ll get no achievement, but you’ll be able to find all secrets. If you go down the right path, and not run over any monkeys with the quad bike (you can still kill them with guns) you will unlock:

Monkey Temple: Choose the right road, but don't hit the monkeys with your quad bike

Recommended Path: Either one first is fine, as long as you continue from the save where you took the left path. Personally, I did left first, then right. Get all secrets, finish the level, make a new save, reload the save at the crossroads. Now take the right path and not run over any monkeys, finish the level again, and reload the save with all secrets.
South Pacific Level 1 – Coastal Village
You begin in an ocean, swim to the beach. There you will see a hut, and in the area behind Lara, a slope. Make a save here.

The Stone Route: Do not pick up the Smuggler’s Key as this voids the achievement. Slide down the slope at the beach, get the serpent stones in this path, and use it to unlock a gate. You will miss a secret, but you’ll unlock:

From the Flanks: Get to the cannibal village with the serpent stones, not with the smuggler's key

The Key Route: Swim back to the ocean, find the Smuggler’s Key, and go to the hut, inside you will find a keyhole. You can get all secrets this way. Unlock it, follow the path to the end. Make a save before sliding down the hole in the floor surrounded by dart traps. Jump down, and you’ll unlock:

In the Forefront: Break into the cannibal village using smuggler's key, not the serpent stones

Recommended Path: Stone, then Key + Stone. This one is kinda complicated if you want all achievements, secrets, and crystals. You should go do the Stone route first since it can be done pretty fast, but you must not have picked up the key. Then, reload and follow the key route. Remember to make a save before sliding down the hole at the end.

You might be wondering why we don’t just follow the key path to the end. That’s because a secret and some pickups (mainly crystals) are outside this temple. Reload the save, go out of the temple, get the secrets and pickups you want, and repeat the stone path. Simply put, both paths have secrets, but if you do the stone path you cannot access the secret exclusive to the key path. But with the key path, you can access that secret, and by exploring more you can access the secret on the stone path as well.
South Pacific Level 3 – Madubu Gorge
Welcome to the dreaded kayak level. You’ll see a building to your left, but it has a closed hatch. Across the river, you can press this switch behind Lara, then make a save. It opens the hatch in the building at the level start. You can see that building beyond the 2 gray pillars in the picture above.

The Proper Path: Ignore that building for now, and keep progressing by jumping through the river’s edges. You can find 2 secrets and pickups. Eventually you’ll find a kayak, in a pool with crocodiles. Ride it, and in the end you’ll unlock:

Captive to Curiosity: Finish Madubu Gorge using the kayak guarded by crocodiles

The Shortcut: Go back to that building, jump down the newly opened hatch to find a kayak. You’ll bypass many of the travelling by the river’s edges this way. In the end, you’ll unlock:

Deliverance: Finish Madubu Gorge using the kayak hidden at the beginning of the level

Recommended Path: Like in The River Ganges, doing either one first is fine as long as you continue from the save where you finish with the proper path. Personally, I did the proper path first, then the shortcut. Make a save at the new level, then reload and do the shortcut. The reason is because at the end of the level there’s a pretty lengthy cave section, and after playing it through once, you can finish your shortcut run faster.
London Level 3 – Lud’s Gate
After a bit in the level, you’ll be in a room above the sphinx, make a save. This choice of path is pretty simple. Above the sphinx’s head is a rocket launcher or rocket, but if you drop down here, you’ll miss a secret. Luckily, the achievement tied to it doesn’t need to be done in 1 save. So drop down to the sphinx’s head, take the rocket, reload, and follow the other path to get the secret. You will make 1/2 progress for this achievement (the other is in Antarctica):

Rocket Science: Find two hidden rockets
Scotland Level 2 – Willard’s Lair
After a bit in the level, you’ll be in a room with moving spike walls. After getting the first secret (revealed after triggering a wall and moving to the area where it came from) make a save. Here, you can see the 2 paths.

Spiked Ceiling Path: Climb up, and down again. Move to the hole in the wall at the left, with the warning to “Abandon hope, all ye who enter here”. Survive the traps and head inside to earn:

Abandon Hope: Enter Willard's hideout through the spiked ceilings

Back Door Path: Climb closer to the right door. Beside it is a switch, pull it. It will open another door, enter it and drop down a wall to get a medkit for an achievement. Go out, enter the room with crows and falling debris, and climb up to finally head inside. You’ll earn:

Veni, Vidi, Tulit: Don't miss that medipack behind bars
Do Not Abandon Hope: Enter Willard's hideout through the back door

Recommended Path: You can do either one first, but continue from your back door path. More pickups, extra achievement, and overall easier.
Closing and Acknowledgements
So that's all the achievements that require exploring multiple paths. Let me know if I miss any, and I will add them.
