Shady Sands was nuked. Not burned to the ground, NUKED. Besides the radiation and the fact that it's a big ass crater, aint no way it's getting rebuilt. Pripyat is still inhospitable 40+ years after the meltdown due to radioactive dust.
The enclave remnants came from california and went into hiding from the NCR in the frontier of the mojave. The enclave destroyed in 3 were remnants from the oil rig who escaped NCR/BOS persecution and found installations on the east coast (alongside President Eden).
Also, Enclave and Vault tec working together is pretty much canon with "project safehouse" being a plan to perform experiments on the population via vaults, with the experiments/ funding for said vaults being provided by the government (according to Tim Cain, this was so the enclave could build a ship to have humanity live in space).
