If you're having trouble with the big battle while the bomb/hacking is loading, here's a simple trick: leave 1 laser enemy] on both pipes on the ground without attacking them.

Enemies will spawn from 4 places: 2 pipes on the ground, 1 on the left and 1 on the right. If there is an enemy standing on the pipe on the ground, no more enemies will come from that pipe. Since the laser guys are pretty much harmless as long as you do not jump, you can just wait until the RNG gives you a laser enemy on the ground pipe, then avoid attacking it for the entire fight.

Then when the bar is complete at 99% you just have to finally kill the 2 laser guys and you're done. (Almost.)
