Let's say Chapter 1, you will do first part and exit mission after going outside. Flowchart is not saved, but checkpoint is. You can later load that balcony checkpoint, which will load those remembered latest choices and continue until the end of chapter and then your choices will be saved into flowchart, including those, you made earlier before you left the game on checkpoint.
You can imagine (and that is how game actually works) checkpoints as individual save files. They works independently and each save/checkpoint contains complete flowchart before that. And chapter completion is unlocking new items in general flowchart from that current save you finished chapter with.
