Sort of as in, they're still technically the same room in that they serve the same function and occupy the same point in the storyline, but the room layout is different.
Soul 9 is still in "the room where you have to deal with fuses", but the layout of the room is different and the soul is no longer on top of the ladder. It's on a vent next to a ladder that's tucked in a corner.
Soul 12 is still in "the room after the chase sequence", but it's no longer a crawl space with toys. It's a room with storage shelves with a vent you can enter on the far side of it. The soul is on one of the shelves, near a couple ladders which are, also, tucked in a corner.
