Upon completing the mission, save and quit to the main menu

Step Two

Go back to Act 1 and load up S.S.D.D

Step Three

After completing the initial demonstration, go to The Pit as instructed and pick up the Desert Eagle that's on the table

Step Four

Point it straight at General Shepherd's face and pull the damn trigger. Hope this helped :)

Very helpful. Avenging ghosts death will be far greater now that shepherd cant kill him.
