Well, yes, you can use Blender to create models and pack it up as a unity file and pack it up into a zipmod. Disregarding the 3D modelling step, which is a whole monster, find tuts on youtube or something, there are workflows for creating mods. I believe both the repack and HF patch includes the modding tools for the game which is basically a unity project designed to streamline making of mods.
That all is a whole thing, and a lot depends on what exactly you're trying to make... I'd drop by the discord for the game you want to mod, in this case, the illusionsoft discord, where there are guides better fit for what you're asking and a community to get more targeted aid.
I know they're using Unity3D as their engine, so I'm assuming there must be some way to create models etc. in Blender/Maya and export them into Unity (for behaviour?) - and then package them into the right format, before finally making it into a .zipmod somehow (a default format of Unity3D maybe?).

*It may cost you. The file is 22Gb, but it can be downloaded in 13 smaller files and it installs itself. I had no issues.
