1. Problem identified

The game loads and saves in two different "User" folders when you have system username with UTF-8 encoding table and/or with Unicode characters.
Game loads from "empty" original User folder, but saves on different changed username folder with some extra meta-data files and even with "sentrydb" directory with data from last run.
Open folder - C:\User\(Your User Name)\Saved Games\Darwinia
Check if exists any other folder - C:\User\(Your "broken" User Name)\Saved Games\Darwinia

2. Solution

Transfer data from that other directory (with "broken" username) with whole subdirectory structure and it should now work perfectly.
Or - Copy C:\User\("Broken" User_Name)\Saved Games\Darwinia to C:\User\(User_Name)\Saved Games\Darwinia
