It's completely normal for your Epic Games save file to transfer to Steam and i believe vice versa. If you mean you got all achievements except that one then try start a new save file and use that to farm the achievement as it's possible it just missed that one out. Since the game has 2 achievements, 1 being ingame and another being Steam both are the same as each other so starting a new save file will restart the achievements.
All achievements you earn through Steam though will stay permanently so don't worry, it'll just restart the ingame achievements so when you earn it ingame it should trigger the Steam version to also appear.
This fix applies to any game, even the original Super Meat Boy so i believe it will work but if it doesn't just let me know!
