I'm confused what you mean about blacklist. For me it's very simple - if a collection gets to the rankings that author doesn't want to be on rankings, I add it to blacklist and then it's filtered out. There has been requests to do so, exactly for the reason of having multiple overlapping top-level and sub collections.
I know that right now none of mine would be there, I am just saying I just want my main one there (Or, more acuratly, I doubt you would like to risk having 5 or 6 of my collections)
As for the search, I mean like the ability to search and filter. For instance, I could search, and see if any collections have "Advanced" in the name, and if so, what they are. The other's aren't shown. The search function just highlights the results. You could then filter it to be all collections that say, have wheeled vehicles in them, and no small grid ships. So on. That would allow someone to find collections with, say, rovers easily. Or fighters (Since most fighters are SG)
Just press CTRL+F to open search of your browser. There's no need for anything more fancy than that.
I checked and can confirm that none of CHTech collections are on the rankings. Please read more on how the rankings are made to see the reason why.
It doesn't deal with collections of collections. A easy solution is to blacklist your top-level collection.
