I was stuck at 98% completeness for Sanitary Supremacy, unable to find any mess to clear up (even using the console cheat mentioned in other guides), until I finally figured out what I needed to do to get to 100%...

You have to CLOSE THE FURNACE DOORS.

Leaving them open counts against the completeness of your cleaning job!

also dispose of buckets and clean mop before you clock out

Got 99% and both achievements on first try. That place was immaculate.
For protocol, I did close all 4 furnace doors after having incinerated EVERYTHING but the $2M of blood money in my blue trunk — even the spare brooms, even the lamps.
Also fed all the ID dongles to the terminal. Don't remember if that counts.

I did close all 4 furnace doors and I'm still stuck at 98%... I went around the whole place with my #3 bipping tool and the bip never changed.
