as far as I understand these days, the game has a block limit that is equal to +-227000 blocks. At the same time, this restriction only works on workbenches - it is not in the mission editors, but thanks for the answer :) this means that there really is a limitation.

That was years ago, but if I recall correctly it didn't happen when spawned in with the mission editor. I would guess there is some sort of unspoken block limit, and when it is reached the game starts culling blocks. But it doesn't do that when spawned via mission. Since that was so long ago, it is possible that problem was fixed, and something else is causing your issue.
