I tried this with a Civ5 save from ..\saves\hotseat\gmr archive, and the next player was a human player, but when I uploaded it to GMR it skipped both human players and is now stuck on the CPU players. I tried setting turn timer to 1 hour to try and get it to skip the CPU players to no avail.

Is there a step by step for initial setup, or a way to fix this existing game?

Hi sasseriansection - when you created the game, did you create it from scenario? I noticed you have some civs on the site, that are not actually in the game save file anymore. When i created the game from a scenario, it creates it differently (as you can't have some civs in there that aren't in the game anymore).
So try this: Click on Create game - select scenario. and upload your latest save game, it will create the game with 8 civs since that is all there is, and it will have the correct order. It will put you as Japan. Then, get the others to join, then start the game.

It was originally created as a Basic Mod. The only save files I have are the automatic ones in ..\saves\hotseat\gmr archive.
