A large portion of GOG's library is composed of older games, which are unlikely to have controller support on their own, especially not for modern Xbox/PS/etc controllers. More recent AAAs will probably have controller support built in. Indies will be hit or miss, as always.
I use a Steam Controller myself, so I can map keyboard/mouse inputs to the controller as required, which gets around this issue when the game doesn't support it natively, but using something like an Xbox/PS controller I'd say support is likely spotty at best. This may change if they add controller support to their Galaxy client, but I'm not sure what the timeline might be for that.
I don't think Witcher 3 has been featured yet, and we have no way of predicting if it will be in the future. It MIGHT be made available, but we don't know for sure that it WILL be.
TLDR; if you want it on GOG, you're better off buying it from GOG in the first place.
