You don't set them up in Blender so they appear correctly in Source. The only things exported from Blender with the Blender Source Tools are meshes and animations, not materials nor textures.

File > Save Startup File (Ctrl+U) allows you to save the current session as the startup session file. So just make whatever changes you want, save the startup file, and it should stay like that from then on.

No, I don't, but as long as it looks right in Textured mode, it should be fine in Source as well.

Go to Object Mode, press Alt+H to unhide any hid objects, press A once or twice to select all objects, press Space, search for "Apply", click on "Apply Object Transform", tick all three options on the bottom-left side of the viewport, press Space and apply object transforms again to make sure all objects have their transforms applied, and then export again.

In the Source export panel, set the weight link cull threshold to 1, and export. Done. That's all you need to do to export it so you can compile it for Source. Like I've said at least three times now.

It either tells you "too many influences" or "I'll cull it down for you", of which you get the latter message if you set the scene threshold to 1, which will allow you to compile the model for Source.

But BLENDER SOURCE TOOLS already does that.
