We've added support for a whole lot of gamepads. So you could have one that wasn't recognized before, and now is.
You could try removing the file "gamecontrollerdb.txt" from the installation folder (in x64\).
I used xbox 360 wired controller and deleted gamecontrollerdb.tx doesn't fix the issue.
I tried to use keyboard only but the title screen auto-skip still happened.
I could sure the buttons didn't stuck.
Edit:
SEGA Mega Drive & Genesis Classics & Resident Evil 6 title screen also asked player to "pass any button" and there is no the title screen auto-skip happened when I play these games.
Steam has per-game controller config. You could try to play with that.
I wish I could be more helpful. This is the first time I hear of a problem like this.
