I've got some guesses based on the behavior I've seen:
Reputation is your reputation with that faction.
It goes up when you buy or sell goods with them, when you do a mission for them, or when you buy a ship from them. It goes down when you fail a mission, attack them, or when you attack anyone.
I dont know what happens when it is high, if they give you preferential jobs or something. When it is low, they are more likely to declare war on you. Dont let it get low.
For the pirates at least, reputation goes down over time. maybe this happens with other factions also, but more slowly? I have not noticed.
Confidence is how reliable you are for jobs. It goes up when you sucessfully run missions. Im not sure what it does or what it is for. i was completely wrong!
Pacifism this seems to go up and down completely randomly, and I have no idea how or why or what it is for. I understand what the word means and can make guesses, but my guesses have no basis in evidence or observation.
Confidence : how the company think it can beat you.
Reputation : how much the company like you.
If a company dislike you (bad reputation), think it can win (good confidence) and want make war (no pacifism) it will declare war to you.
