Or you go into the moddata.dat file and sort it manually (very tedious).
Maybe when it doesnt work one[or muliple} mod/s might not work.
I've played several hundred hours coop with a multitude of different mods and load order was never an issue.
Make sure that all the mods are up to date. Sometimes, Steam workshop doesn't update properly, so if your mods already have been for a while in your mod library and your partner just downloaded them fresh, try to unsubscibe and reload the mods so that you 2 have the same version.
Also with only one mod active, not multiple.
For some reason they trigger the "not using the same mods" flag when joining games, friend group I play with haven't been able to use any sppl mods in multiplayer since the DLC, no idea why
