I am not sure, but if I had to guess, it might be because of other USB devices plugged in to your computer. Does this problem happen if you only have mouse and keyboard plugged in?
But on second run all the keys work.

My specs are:
Windows 10 pro 64 bit
Intel i5 2500K @4.5 Ghz
Nvidia GeForce GTX 770 2GB
8GB DDR3 RAM
Asrock z68 Extreme3 Gen3 mobo
Honestly, after I fixed it with the method mentioned in my original post. I've been hesitant to try and replicate it after making progress in the game, thus I can't tell you if it still occured with other USB devices unplugged, however I haven't added or removed any USB devices before the problem occured - The last thing I did was activate all the PSP characters before the issue occured the next day - I'll try turning on Steam Sync and starting a new game in order to replicate it for you tonight.
