i play with a Xbox360 gamepad and have no problems... something you can try is to start the game and unplug the controller and than reconnect it while in main menu... i hope that works as first workaround...
dev is very active, pretty sure he will look into it too... :)
I can't test the newer ones, but I'm guessing gms can't read them yet.
I have the same issues. Tried with a Logitech F310 Gamepad and a Xbox 360 controller, both not working. I'll try one day on another computer, but for now it's sad to not be able to play it.

Make sure it's recognized as slot 1, other devices can and will interfere with the order.
It's a factory brand Sony PS3 controller
Edit: restarting the PC made it work. Nevermind.
Would be nice if we could get some controller rebindings, though
Thats a new one... I have plenty of cases of it not picking up controllers at all, but not partial controls. If it picks up the controller it should read all of it, or not pick up and read none of it.
Sorry I cant offer much help but maybe its something with steam controller settings in big picture? I cant really think of anything else.
