Quite a few people had buildings disappear on them. I had it happen pre-update after warp. Others seem to have it simply gone sometimes.

Edit: With great difficulty, I managed to get from the nanite base to the red base via rocks and tentacles to reach a ship teleporter. I called my ship and finally boarded the ship to realize that all my bases on Theta 12 are partially invisible. I can even pass through the base with the ship (I took two screenshots as proof). I then jumped from Theta 12 to Theta 9, and as if by magic, everything was intact on Theta 9.
I went back to Theta 12 in the ship to see that the bug was still present, unfortunately, so I returned to Theta 9.
In short, the bug (a big one) is only on Theta 12.
I will now remain on this world until there is a new update, hoping that this fixes the problem.

Whilst at the trading post in Theta 12 my character somehow fell through the floor which proceeded to disappear everywhere so I could not get back. Had to unstuck then try and workout where the game had put me. After jet packing around having no idea where i was i fluked a base which allowed me to call my seeker. So much work to be done to make this game playable, bug ridden.

My guess would be outdated save files. They probably moved some environmental object where your base was in an update since you generated your save and bugged it out.

My issue was post update with clean regular saves.
