(right-click on the game in your Library list, select Properties, then un-check the option for "Enable the Steam Overlay while in-game")
The Steam Overlay does not work properly with these old Tomb Raider games (which use an old DirectX version). This apparently prevents Steam from using the game-specific controller configuration, and may instead cause the game to respond to Steam's "Desktop Configuration". Turning the overlay off seems to fix this problem.
If you want to actually fix the overlay, try using dgVoodoo2.

That actually work! Disabling it made the controller work with the Big Picture keymapping as defined, although, some strange effects happened when pressing some keys (like, the mapping for those keys would stop working and would change to another one).

no need though, at the end (as i did with Tr3 too), i re-configured the commands in-game did that and that and here we go, Lara goes back and forward with no issues^^

I discovered what the problem was. After I unchecked Steam overlay. I went into the game, and put the controls in manually through the main Menu. The game works with my controller now :)
