Certain levels would require certain skill-profiles, and the game would have to be balanced around the idea of "bringing skills/items into the level from outside" rather than: "bringing in experience and knowledge by playing the game enough."
Personally, I think if a game needs these sort of superficial addons, then the basic gameloop has failed completely.
It's like an RPG where your character walks so slowly, you pour all of your points into run speed. That's just not what makes a game fun.
Instead, it'd make loads of more sense to "complicate" the game by adding more demands of what it takes to "repair a ship", in a way that is fun, and not a huge chore (like later levels of Overcooked, where the hurdle was "annoying level design" rather than "more interesting recipes" or "level puzzles".)
What is "fun" and what is a "chore", though, is a point of contention...Anyway, I totally don't agree about passive skills buffs, or active skill buffs.
